In a setup, where several modules share same physical root source directory, I selected respective subdirectories as a content root for each module and used package prefix feature to fix the package names.
It works okay in java code (except completion doesn't work for the prefixed part, as soon as you're past it, it works), but in xml config/jsp files it behaves like these packages do not exist (see the screenshots).
