We automatically generate exclude lists. Many times developers don't realize when files are excluded, and when compilation fails, they have a hard time figuring out what's wrong, until they notice the tiny little X on the referenced class. I suggest adding a warning that looks for any reference to any file which is excluded, and warns about it. The quickfix should be to remove the file from the exclude list.
