1) cut (Ctrl + X) empty package
2) paste (Ctrl + V) it into source root no matter which module belonged to
3) paste (Ctrl + V) it again in the same source root

Second paste should not be possible at all. This is now fixed. Empty package deletion is now a separate issue (linked)
